those "green beams" are what you see from the charged missiles ability, from the Kanrak assailants and junsurak sentinel.
They give an AOE attack to the assailants, so the green beams go between all ships in range of the ship being attacked.
and the lasers on your starbase may still be fireing, they are just very small and hard to see.
