Scratch that. I checked impulse, aka gamestop, to see if there were any minor patches I didn't have. Looks like there was a small on for the Original sins I didn't have. Dled, installed, and 30 secs later, all my maps were back in the right place for all my versions and mods.
On a side note, I find it interesting that it would let you launch entrenchment or diplomacy without having Sins updated first.
