not sure it is worth the hassle to avoid it, or if some people consider that rare circumstance a welcome "special challenge" or something like that

but as far as I'm concerned, I'd rather not have to play on a map where the pirates sit on the single choke point connecting some enclave to the remainder of the map -- i.e. the player (me, in that case) inside that enclave literally couldn't reach/harm any other player without crossing/eradicating the pirate base first.

what's your take on that ?

Am I wrong assuming at least in the early game killing off those pirates is way harder than eradicating another player and the losses one is taking crossing their base on the way to another player isn't really worth it, either ?

That only ever happens on small randoms. And I think its actually less likely to happen in Rebellion. Either play bigger maps or just stop the game if it ends up like that and try another random small.

Or you could be brave and eradicate the pirates.  Pirate bases in base sins are rather lame.  just bring a couple of battleships and aoe weapons then retreat before taking much damage.  Do that a couple of times then bring your fleet and waste them.

What size map are you playing on? If small you may just have to live it because I don't think most people play on small.

Make your own random map !!!

by example, in a random galaxy map, you will find something like :

star
  type "RandomStar"
  radius 100
  moveAreaRadius 60000.000000
  hyperspaceExitRadius 50000.000000
  connectionStarRadiusRange .75
  connectionChance .7
  maxPlayerCount 0
  ringCount 3
  ring
   starRadiusRange
    minPercentage 0.2
    maxPercentage 0.3
   militiaColonizationPerc 0
   planetGroupCount 1
   planetGroup
    minCount 1
    maxCount 1
    planetTypeCount 1
    planetType "PirateBase"

Simply increase the minPercentage to 0.8 and the maxPercentage to 1.0 ... so, pirate base will be located somewhere at the outer rim of a solar system ( between 80% to 100% of the full solar system radius )... less chance that a pirate base become a chooke point when located at the outer rim...

Or you could go the opposite direction and prob have it end up attached to the star also a smaller chance of of ending up as a choke point.
