Do "total conversion" Mods prohibit on-line play?

No -- the game has a mods folder where any mods are kept, so they can be enabled / disabled in-game. I do not know how the game handles mods over ICO, whether you have to manually switch to the right mod when you join a game or if its automatic, however.
