Suggestions to fix Starbase problems

There are two main problems with starbases that I see. One, the AI doesn't know how to deal with them, either building them themselves or dealing with human starbases when they go to war. This problem is mostly in the hands of the gracious and hardworking developers 
Two, Interstellar Starbase Sprawl. Human starbases tend to pop up everywhere. There's no penalty for popping up a dozen starbases in a system to boost production through the stratosphere. Some people seem to think that this is unrealistic, a serious balance issue, or both. There have been a couple suggestions already regarding the issue, however those suggestions are scattered through a number of old threads, so I'm making this new thread specifically to address possible solutions.
Note that the following ideas of mine (and of anyone else who feels like contributing) are seperate, and each could be enacted by itself or in combination with others if the developers like any of them. They're not being presented as a package deal.
