Flagships are in?

I was getting ready to do a swap with the Yor, and was looking at their ships. One of the ships that came up in their list was a flagship!! So are flagships really in? If so, how do you go about getting one, and what effect do they have?

Each major has a flagship, but it's only their starting Survey Ship... nothing special.

The Yor donated their flagship and a defender to me to help my war against the Dregs in the era of Overlords. Big thanks to them.

For some reason, the ships were invisible so I quickly disbanded them just in case they screwed up my game.

Invisible ships generally don't cause problems, and will stop being invisible if you save and reload. I'm looking into it.

Actually my inviso ships usually appear next turn. It seem's the fog of war doesn't move with the ship movement at times and the ship gets lost in the fog. It "catches up" at the turn change.

This is not the effect in question. Once in a while ships will dissapear under unusual circumstances, both on the main screen and in the stacked ship list. The Fog of War quirk is something else entirely (that is related to the increase of your sensor range ability).

I have ships, starbases, and entire planets, all disappear on me.

Saving and exiting the game, then starting it again fixes the problem for me.
