Hello, I was wondering if it is possible to disable the Z-axis, or to at least limit it so you could place phase lanes between planets without insane Z-axis diffences.

Nope, the position of the planet's Z-axis is not controlable. I'm not sure if it is random or the game sets it up to avoid collisions. You might see different z-axis difference each time you play a map though if it matters.
