I'm obviously missing something. The mines my enemy leaves around all have the tag "invulnerable", (I think they are "phased out", not sure what that means though). So I thought the deal was that my scouts can see them and my troops can shoot them down / destroy them. But I cannot figure out a way to do the latter. What is one supposed to do?

Well scouts have a limited range. After that it should be automatic for the others to shoot them down. Use about 5 scouts with 15 to 20 flak for optimal usage.
Um, sorry, obviously I am not understanding something. None of my units can target these mines. Again: They are flagged as "invulnerable" and "phased out". The gravity wells I conquer are still full of them, and when there is nothing left in the gravity well belonging to my enemy (I chased him out, killed all ships and all structures), his mines are still there, I can see them, but I cannot shoot them, neither with my ships nor my defensive structures I subsequently build. The only way they seem to dissapear is if I have to leave the system via a jump lane which they appear to block -- then they detonate on me. None of my ships will target them automatically, and when I try to target them manually, I merely move towards them. So, again, I am either missing something obvious or have some sort of bizarre problem.
Scouts use reveal mines, get them close and they will target them. Once they are targeted, use flacks or fighters to clean up the revealed mines.
Reveal mines is an ability of the scout. Its automatically set to auto cast but you can tell it to use on a particularly large group of mines to speed things up. It has a cooldown of 2 secs so its pretty quick.
Careful of Advent mines however as they will home in on the scout as they are revealed.
ARGH: To reiterate once again: Please tell me what I am not understanding: I can see enemy mines in a gravity well. I CANNOT target these. I can see them, but cannot shoot them. I believe they are TEC mines (they have TEC players color). Is my problem clear?
Yes, you can see the mines in the gravwell. It's hard-coded that way. But you cannot target them unless a scout is close to them.
When scout comes near the mine it "reveals" them (read: make them vulnerable) and you can target them when they are revealed.
PS. If you leave couple of scouts in grav well they will move to and destroy the mines by themselves. Leave couple of carriers with them and hold alt you will see a circle near scout and see when fighters go attack mines.
After that you should get a feel for scout reveal range and will be able micromanage their destruction.
