I had just played my first game against a bunch of ai's, and eventually i lost the option to place bounty on the other players, so I had no influence on who the pirates attacked, just wondering if anyone else had this problem?

Yeah, it was teams of me and a few loyalists against a few rebels
They researched Truce Amongst Rogues, making themselves allies with the Pirates and the Neutral factions.
