Fleets have always acted stupidly from what a player would want.
best bet is to not use em. you have hotkeygroups, those work jsut as well, without the annoying quirks of fleets.
The only downside, is that you cant rally ships constructed to a hotkey group. Which, I think would be stupidly simple obvious awesome if done.
