Also, if you ordered your strike craft to attack manually, they will return to the position they were at when you gave them your last attack order. So when the whole gravity well is cleared of hostile ships and structures, the strike craft will remain motionless somewhere in the gravity well, until their carriers phase jump to the next well or until you order them to dock.
They are probably trapped in phase space though like Pb already stated.
