You could make the loyalist TEC have some variants with advent plasma and vasari phase missiles, then add in a couple of "reverse engineering" research items that unlock those ships (heavy with plasma and long range with phase missiles come to mind) and also provide some damage/range bonuses at the same time.
Make copies of the vessels, change around their weapons, make new research unlockers/bonusers, add the new entities to the entity.manifest, then add the new ships in place of the old ones in the tec loyalist entity file so you can build them. Enjoy your work. Doesn't do much, but it makes some sense that after so much fighting you'd figure out some of the enemy's technology.
