I don't know what you're taking about, but weapon damage and damage over time is in DPS. Abilities that apply damage all at once like Gauss Rail Gun, snipe, etc. (anything that just says "Damage") is in total damage per ability use.
-When we attack an enemy ship, in the info card the hull points of the enemy ship how many seconds the hull points is reduced in the info card? For example i have a ship that says: Average damage 25 wave and when my ship attacks i see the enemy hull points and just lost like 16 hull points .___.
Armor and shield mitigation always reduce your theoretical damage output by A LOT.

I assume DPS, its really not that important of the statistic.
-Armor: How many damage reduces and what kind of damage ( Physical or Abilities damage )
Each point of armor is equivalent to increase the max hull points of the ship by 5%. So a ship with 1000 hull points and 20 armor will take 2000 damage worth to destroy, a ship with 40 armor will take 4000, etc. Note that one armor is better than a +5% hull increase because it also makes hull restore abilities more effective.

Armor and shield mitigation again. Yes they are that important.
-Shield Mitigation: What does this do ?
This is the most important defensive number in the game. It reduces damage taken by the listed amount. A ship with 100% damage mitigation is completely invulnerable. It goes up as ships take damage and goes down quickly when not receiving damage. Frigates max out at around 57%, so that means your damage is more than halved before any other calculations are done. Cap ships and titans can get higher as they level, and some research increases it as well. Its the main thing to discourage focus firing on a target, as shield mitigation will rise faster versus each ship firing on a different target (still better to focus fire most of the time though).
-The (Graphics????) : E.g. : When a ship launches a missile the missile don't reaches the enemy and the damage is taken .___. ... sometimes the Explorers Frigates goes more fast than the missiles and the frigate left the missile far away and this make damage .___. ******* ( I think the missiles should be more fast? --- Or the attack? ) *******
Graphics are absolutely meaningless for gameplay purposes. Those missiles probably already did there damage, the particle effect is just trying to catch up. Even if it looks like every missile or laser missed, the target still took damage.

You mean weapon cooldown? Just think of it as a damage bonus. 10% rate of fire = 10% more damage. Its a little better than damage output for abilities that apply on firing weapons, but most of the time its about the same.
-Why the fleet ( AUTO-ATTACK ) always attack the explorers frigates even if there are a big enemy fleet present ¬¬
Ships automatically choose targets base on how close they are, and assuming multiple ships are close by, they'll attack the one they do the most damage against. For some ships that may mean scouts even if you don't want them to.
-Why the explorers always goes to the pirate base?
Probably because thats the fastest way to get to some place they want to go, even if it is suicidal. Your scouts will first try to explore every unexplored planet, then go to the planets you haven't been to in the longest time.
-Why the pirate raiders always goes to the refinery or trade ships? :/
Some pirate ships are coded to go for them, others will fight your defenses. Again it depends on what type of damage the ships' weapons do.
