I know this is an old post, but I just noticed it and I have to say I agree with everything said. Some these issues seemed to have not been fixed with subsequent patches or with Entrenchment.
It would be so awesome if they fixed this. Single player is the reason I bought this game, and I hate, HATE finding easy-to-fix exploits like this that allow me to handicap the AI.

It doesn't make sense that you lose points for defending yourself from an attacker. I realize Sins is fantasy, but I'd expect to hopefully see basic real world politics in it.
