Typically, I like to have the saved scene file (.exp) so I can see what you did in your work before the export, and maybe a screenshot of what I will see in-game of the scene. If you run the DEV exe when your model is in-game, you will see the error of no -da texture which can cause weird effects also. Looking at what you linked now.

I would learn XSI free mod tool. I have imported many models, I dont think that script can actually handle multiple UV maps, so if you import one that uses multiple materials, you will need to remap the UVs to the 2nd UV you create.

Fighters are a great cause of lag, there is a fighter reduction mod here somewhere. IIRC, it reduces the amount of strike craft and increases each damage. Make sure that the person with the best upload rate is hosting.
Star Trek: Sacrifice of Angels 2 has very OP Borg, so if you play as Borg, it should be against a team of 3 or 4. If you play against the Borg on a FFA, diplomacy is the key, get allies fast. Even total conversions like SOA2 still are a mod of te original game, so the RTS and 4x are still very dependent on one another.
