Agree with 1, 2 and 3 - completely. Custom formations would be pretty awesome, and setting disengage instructions and perhaps retreat rally points would also be...awesome.

Just some other ideas about what else could be built in orbit: 1) It would also be great to add some sort of privateer orbital structure which creates ships around your planet that assist in planetary defense, maybe a couple of different types of privateer ships would be good (a couple of frigates and maybe a small cruiser of sorts). Another interesting idea could be a sensor array as an orbital structure (late game) that can perform sweeps of adjacent planets (using antimatter) to give you a strategic heads up on enemy build up, perhaps for planning defenses/raids. I would think this would be most useful on contested areas of the map.
For suggestion 1), capital ships with unspent ability or fleet points appear with a + over their icon in the empire tree. If you have your capital ships grouped in with your fleets (I don't see why you shouldn't), they should be very easy to find. For CapShips whose primary role is of a planetary defender, I don't necessarily group these all of the time. I'm just looking for an easier way to quickly pick the new
It could also be the issue of moving the camera around while a ship is selected and accidentally clicking once to issue a move order but I'm not totally sure. I really like to move the camera around during battles, it could just be overzealous right clicking - haha
That would definitely work Kryo - just as long as clicking the notification didn't change my view to that ship - but that it would bring up its ability management to pick upgrades - so you can get right back into the action without jumping between ship locations!
Lordkosc - for comment 2: my only problem is not knowing between which planets my ships are (in phase space) to even scroll over to find them. The only problem with your second comment Deadly is that you have to go through all of your planets in the tree to find those ships - it would be nice just for a quick portrait somewhere that pops up so you can quickly choose the new ability without going through the entire empire tree, unless some sort of prompt is introduced into the empir
After successfully thwarting off attacks by pirates or CPU opponents, I found that sometimes if I went to manually move my remaining ships into a custom formation in the gravity well, that some ships would attempt to make a jump to a random planet in my empire (typically a nearby node, sometimes back to my capital). I noticed this last night about mid-game where I had the resources to research all planetary improvements and started to set up shop at a planet/asteroid (metal mines, hanger defense, gauss emplacements) - a construction ship would attempt to build a metal or crystal mine and it would start constructing normally, and then just freeze its construction (animation was still present).
