Funny thing is, this has already caused me to develop a strategy: Two fleets, Fleet of Death and a fleet of colony ships. Move into a system, whoop the crap out of a planet, leave a colony ship behind and move on. When the system is cleared, select the whole colony group, switch to auto and boom - all the planets colonized at once. I have found that colony ships die to easy. What gets me is that once a unit (any unit) begins an auto attack sequence, it won't stop attacking that unit unless I tell it to or the target is destroyed. This is a bit annoying when you've cleared all the hostiles (defensive structures and enemy ships) from a system and everything is attacking a logistics structure when a new enemy fleet phases in. Are you running the latest hotfix? Strikecraft targeting priority was adjusted in one of the two so things like this shouldn't be happening. I have seen this as well with the July 12 fix... and I am current as of last night. I have had to pull my fighters many times to intercept enemy fighters and bombers instead of the hard targets.
