yeah this happened in 1.02 also. I had a dessert planet with a wormhold right below it in my game. Had me totally confused as ther where the enemy ships were comming from for a bit

I think my concern would be massing hug fleets at the star is it seems to be the primary choke point. I'm assuming you have the usual sweet of anti-spyware and mal-ware tools right? Has your Hijack This! log file changed significanly before/after? If there is a new program running inteh background it'll show up there. Also cleaning the registry and checking to see what programs are hanging on you and if they have known issues. I usually get GDI errors on my shutdown. Its the runtime (gtk) that my Instant messenger uses.
