I don't know why you'd say the "rebellion" type is more common. The majority of 4X games I recall tend to deal with dimensional menaces. And Yeah, it's pretty clearly a drive malfunction. And aren't they the ones who use those tunnels? There's got to be some kind of risk in tunneling through spacetime.
