Maybe only fighters and small frigates (siege frigates only?) are small enough to navigate inside of the dyson sphere in order to take out the population so it can be recolonized? This may not be feasible due to game engine constraints, but would be much more realistic.

The Kol reminds me of the Babylon 5 human destroyers as well (without the rotating center section). I really like the design, especially the launch bays up front and the sleek look. The only issue I have is specifically with the 4 laser beam "antennae" in the front. Beef the laser mounts up some to match the size of the beam and then make them static (maybe a 5-10 degree firing arc). Couple of more feedback items: 1.) Civilian ship AI (possibly include the colony frigates as well) needs to be tuned so that they avoid enemy and unexplored gravity wells if possible (prioritize explored friendly areas first, then unexplored areas, then known enemy areas?). Having trade and refinery ships constantly attempting to go through an enemy gravity well and having the computer continuously telling me my fleet is under attack is poopy.
