First, for some reason, all of my planets and transparent, with very little detail to them. Second, my game only seems to lag when the movement arrows show up when I give an order. Any idea what these are and how to fix them? General Specs are -1 GB RAM -ATI RADEON 9250 256 MB -2.4 GHz Intel Celeron

I think you're thinking of a dead asteroid. I can make an asteroid my capital.

I have one main question about this. Is it worth it in the long run to move your capital? The improvment to move the capital itself costs a bit more than a cap ship if I remember correctly (which I probably don't). So people who have used this, how does it help your civ in the long run?

Well, what I have found very helpful, is if you've already decimated their fleet, and you have a fairly large fleet yourself, send a few ship into each surrounding planet, OR even a scout to each planet, and see where hes running to next! By surrounding planets I mean somewhere near where he was settled around. Or if you're Vasari, the final phase detection research is quite helpful too.

My guess is you found ships that always guard a planet, but do not own the planet. These ships just pose a minor obstacle, and you can take the planet when you take out the siege frigs, if there are any.
