I see your point,but your mixing up defence and tactical things like antimatter recharger or repair bay are not always used in defence, now phase jump inhibitors are there because they are not defence, but offence Personally i beleive they go in offence tree. When it happened to me it wasn't greyed out just wouldn't start building. I clicked on a ship and it never started building by that i mean no yellow bar nomatter how long i wait.
I built 4 marzas and sent them to destroy a fully upgraded AI starbase (vasari) when they near ran out of health I sent them away by the time all were gone the starbase was so weak my normal fleet could kill it plus capital ships gained exp.

Sorry if this has been posted already. TEC Starbases consider frigate construction the same as fighter/bomber construction and will not build in plasma clouds[e digicons]8C[/e] since of plasma cloud ability that no fighters/bombers are able to be released in them. Hopefuly this helps.
