It would purely be a simultaneous chain of single player missions with the occasional useage of tasks and objectives kicking you in the blasted chin every time you try to rebuild a fleet after a heavy masacre on your unprotected asteroid and it's squad of three banged up scouts with an ice machine. Factions could each have their own tasks and missions. The idea worked splendidly with the very popular Dawn of War series for PC and I recon that the functions cannot be too far apart.
