You have to upgrade the KOL at the ship with the abilities upgrade for the ship, upgrading the tech tree helps the defense platform and no ships. It should have explained it in the tutoial.

I personally prefer loading a fleet with capital ships and simply crushing the enemy with nukes and rail guns. My favorite ship is the Marza Dreadnaught from the TEC. I a;so use fighters maybe too much. He should add fighters and bombers to the chart.:)
