Instead of auto-scuttling your real labs, make it so that the orbital labs and the shipboard labs aren't cumulative. That way, if you only have one or two capital ships, you won't be forcibly down-teched, but you'll have a bit of an investment in ships to make before you can continue teching.

Click on the planet you want to blow up, and then click the thin little orange and black striped bar and the bottom middle of the HUD. It will say either "Scuttle" or "Strip Planet" when you hover over it.

Before jumping, the starbase would have to "Pack up," during which time it would disable its upgrades. After it arrived, it would take time to re-enable everything, during which it would be vulnerable to attack. The more upgrades it has, the longer this would take (though it wouldn't take as much time it took to purchase the abilities in the first place).
When facing a Vasari Rebel titan, leave your fleet at home. Stick to bombers, titans, and starbases. Capital ships can work as well, but they'll still be affected by he nanite swarm. Many people agree that Nano Leech is horribly overpowered in its current implementation.
Also, I'm seeing a fifth RB upgrade that causes the starbase to gain health after it explodes.
And the DE can get an upgrade that instantly captures the planet and all of the ships around it. Quite balanced.

I've received Migrators from the "support fleet" option. I'd agree that it would be nice for a dedicated colony/scout option, though.
I like the idea of splitting the research for shipboard civilian and military labs. It' just a small issue, but in the games I've played, the Titan and new Capital Ships icons were in the middle of a group of frigates and cruisers on the Empire Tree display, instead of at the top with the other Cap Ships.
