So, I got the same bug with V1.041 today while playing a new game with Advent. Emailed my save game -files to customer support.

I experienced a case where I ordered my fleet of TEC units to attack a planet. My capital ships (Marza Dreadnought & Akkan Battlecruiser) did as ordered, but the rest of the battle group simply stood still at the edge of the gravity well (I had just jumped in). After repeated orders to the entire battle group I selected my five Krosov Siege Frigates separately, and finally got them to attack the planet.
