Okay, I've been experimenting with this behaviour a bit, after seeing a second river go to a dotted line near one of my villages (which wasn't on it). I had this happen in the game I just started, so it's not pure fluke.

I have also had this bug. I'm posting because I've also had it go away without a restart. As far as I can tell, sometimes when I have built something in a town it resets the drift.
