Does the stored up production get transferred to the shipyard through Military Subsidies? Say if my planet is producing 150 manufacturing a turn which allows it to have a surplus for most planets, will the few thousand surplus manufacturing points get transferred once the queue hits Military Subsidies or do they vanish? How about adding a Logistics cost to each Carrier Module? That way you can fit less carriers into a fleet. Or less ships into a fleet with a carrier.
I play the unmodded game cause I'm hoping Stardock will gradually (but not too slowly) fix the game and implement the changes they have planned as I would like to experience the game as the developers intended. I'll probably start trying mods when the game development is more matured or when I get bored of the unmodded game.

How about scaling inefficiencies? For instance, buildings built in the first 15 spaces would work as per normal. But subsequent buildings in the city get increasing penalties to their production, say the first building 20%, second building 35%, third building 50% etc. That way people will need to decide on what they want to build first in their cities. It also reflects logistical inefficiencies in an increasingly large city.
