This has already been discussed in another thread and the Devs have said that they will look into it. It is definitely an annoying occurrence and there should be an option to turn off the early AI surrendering.
I said this in the other thread as well, but I think changing the AI's just being "defeated" to offering to surrender would solve this. The AI could say, "OK, we give, we surrender" and the player could

Yeah, I've started getting annoyed at the computer surrendering. I'll often do "keep playing" but they don't put up much of a fight afterwards. It's just not very satisfying to "win by default" or what not. I want to crush their very souls. Perhaps they could "fix" this by having the AI "surrender" but not be defeated, and as a player, you can choose whether or not to accept the surrender, or grind them into dust.

I haev yet to play online or even look at it (still honing my skills :) ), but the idea of fragmenting the userbase is a scary one. Requiring expansions to be cumulative is problematic as well - if someone didn't like Entrenchment but wanted the next expansion, then they'd have to suck it up and pay for both. Alternativ
The process could be slower than mere bombing but it would kill far less population and would end by either the capture of the planet or a bonus when you colonize it by, for exemple, allowing the half of planet upgrades built by the previous owner to be kept.
I don't feel queasy about bombing the planets, but this would be nice from a gameplay perspective. It's annoying to keep rebuilding infrastructure on planets that are frequently contested
