probably becuase upgrading them now doesnt do much usefull anyways, your better of investing in ships til they fix it i agree.. starbases should be part of the planet its stationed on, Vasari starbase brings some problems becuase it's moveable.. personally i think it should be stationary just like any other starbase, only with an added module that allows it to move, then phase jump to locations having a phase stabilizer (as long as theirs a phase stabilizer

singleplayer alliance's are pretty much screwed, i once went for 1v1 cash rush, not buying anything and making as much money as possible whilst putting AI on rushing strategy guess what, i managed to get over 8k of credits on his head, he managed to bring that number up to 8.5k it's plainly impossible, even on hard difficulty the AI is cheating

i assume your talking about a researchable technology? if so certain maps have multiple stars, you cannot jump to another star since it isnt linked, when you research long range phase jumping your ships will be able to travel FROM any star TO any star just remeber that interstellar phasejumping only works from star to star, where interplanetary phasejumping works from planet to planet linked by phase lanes

flak ships should do more vs fighters... like an extra damage / armor type squads having Strike-craft armor and flaks having anti-strike craft damage... flaks being minesweepers is a good idea this immediatly solves the problem of carrier spam with amassed mines, reven tough they do little.. they DO hit squads
