I know this would probably require some major coding skills, but what you could do is have it so that the colonial faction is not planet based at all, they just capture extractors. When a player starts a game on a "campaign" map, they would star in the system that contains the twelve colonies, the cylons, controlled by AI, would already spawn with a massive fleet around all the planets. the player would be tasked with preserving as many of his ships as possible and getting them out of the system
