What type of capital ships do you build when you are playing the federation? Because I like "The Next Generation" I usually build Galaxy-class ship. And since I know the names of all of the known Galaxy-class ship in any Star Trek, I usually named it. Is it me, or is the federation class ships a bit weak in both shielding and weapons?! I only have answer to your 1st question, there is no way really to move along the z axis. Although your ships will time to time will move above or below the plane, but there is not way to control it
Acutally there are mods for the Star Wars, Star Trek, and Battlestar Gal, just click Modding portion of the forums, they are usually one the first page
Entrenchment, when it is released will probably include all of the updates to the original sins

i don't know much about entrenchment patches, but even with the latest update of 1.12, the gameinfo is from 1.11, so I m guessing that it would be the same
I think it depends on your cap ship that you build combat cap ships - sick support cap ship - meh sure you can build a dozen more other ships with 1 cap ship, but if you have at least 1 of every cap ship, I find that they cover each other weakness, and besides, you don't have to research all the way to 16 caps, you can research up to how many you need and they don't bother researching more, moreover, you don't have to build 16 caps
Usually my fleet consists of more than a dozen carriers, plus my sova carrier, I find that flake gunship really useless Which of the squadrons better fighters? or bombers? personally, I find that bombers are more useful, if you build a few fighters, and the rest bombers, flake frigate usually just target the fighters, instead of the bombers
