Ships that are not part of a fleet automatically join the largest fleet present in the gravity well in which their rally point is set. The best thing to do is indeed to move the fleet you want the newly built ships to be part of to another gravity well, like Ryat mentioned.

Did you perhaps Tab out of the game before selecting a unit? Normally after I Alt+Tab out of the game, when I tab back into the game, the game thinks my Alt key is continuously pressed. The solution for me is pressing the key once, and the game works fine again. The reason I'm asking this is because holding Alt and clicking on a unit will select all units of that selected unit type (e.g. all Garda Flak Frigates). If that does not seem to be the problem, I wouldn't real
