The 13.5 seconds for bombers is actually the time it takes weapons to recharge. If the bombers are out of position when their weapons recharge and get phase, it'll speed up their attacks, yes.

You're forgetting Heavy Fighters, which makes Sova fighters tough and makes em deal more damage. The TEC missile upgrades are easier to get and far cheaper than Advent beam upgrade
You can get the unpacked versions in the mod pack. Fighters do great damage to LRMs, but bombers don't. If your opponent is visibly spamming LRM frigates, make sure fighters are your strike craft of choice. Flak Frigates perform reasonably well against LRMs, presumably on the guideline that LRMs are lightly armored and vulnerable to light weapons. The missile ships counter light frigates. Light frigates counter support ships.
It's usually best to target frigates first. Capital ships can escape meaning you suffered casualties for not much achievement. Even if you kill it, frigates are a greater portion of fleet firepower than capitals are - so you will still be taking damage at a high rate. Focus firing is great, but note that you will lose more damage to mitigation than you might otherwise. Against human players there are specific counter strategies to this as well, like tactical use of Dunovs. Som

If that makes no sense to you, try: level 1: invincible 5% of the time. level 2: invincible 7.5% of the time level 3: invincible 10% of the time
Don't underestimate Assault Specialization. It deals 60-180 bonus damage every time you hit a module.

My point is that 15 siege frigates cost immense amounts of resources and they SHOULD be blowing up your friggin planet if you arn't willing to invest the least actual effort in defending them. The point of the novalith cannon is that there is an unstoppable method of killing your planet that actually costs less than 15 siege frigates. The heavy cruiser is different than the other cruisers... It's rather brutally effective at direct combat. Spamming frigates is well and good, but researching the supply techs will cut into your economy. More frigates gives you a temporary advantage, but you have to make a pretty big dent to prevent your opponent from replacing losses faster than you.

Phasic shields are supposed to auto deactivate - I'm almost positive they did in beta 4. I noticed my frigate factories had this issue after I resumed a multiplayer saved game.
Yeah, the Subverter has some abilities in that regard. But you're still left with the early phase missile researches being mostly useless.
