I suppose I could complain about copying, but I like Stardock too much. Also, I've missed Sins Plus, and UZI might be kinda pleased to see his old mod resurrected like this. It'll definitely be nice to have people playing it's offspring in MP. (Oceanic, Forest, Urban, Barren -> Oceanic, Greenhouse, Ferrus, Barren)
Very neat looking. I agree with the comments about the low resolution being a shame. I'd like to use something like that as a background image, but all of my desktops are 1280x1024 or larger. If you get bored and want to make more, I'm sure people will appreciate them!

I would think eliminating pauses would be bad. However, something like a limit of 2 per 10 minutes (or maybe 5 total) per player would probably fix the problem. It would certainly mean that what happened to you would not be possible.

Your Flagship counts as 1 fleet supply. Remove "flagship victory," and you'll have your full fleet supply back. This just raises further questions: 1. Why are you not using "Quick Start?" 2. Why are you trying to rush 2 cap ships if you already have a flagship? 3v2 seems less effective than 2v1 (big ships).
I think something has been mentioned about hard copies in some over seas countries (e.g. Australia) because of Steam restrictions there. I could be incorrect on this. If you're in an area where Steam works, I think you're pretty much stuck with that. The CE is reported to be a very limited run, and will almost certainly be bought up by people who pre-ordered the game (they reportedly get first dibs).
Have you lowered the shadow quality? That did the most for me. Other options: lower the anti-aliasing level. Turn off bloom and some of the other misc effects (asteroids, dust clouds, ..., debris). It'll probably be a single thing that makes most of the difference to you. Just experiment a little.
