I feel your pain. I have Entrenchment and do my darndest to get a comp stomp game in. I have yet to get one in to this day.
I have Entrenchment. I have always turned off all of the "pinning" to the left side of the screen. It annoys the crap out of me. Now when I build a starbase it pins the planet up. I cannot get it to go away. After a while I get many gravity wells up there with starbases and I will be moving huge fleets through them, which just gets more and more junk in my way. They do still use it. However OP is correct. The ships tend to ram the living crap out of each other and then sit there whislting pretending it never happened. Nothing is more infuriating than telling a large fleet to change its orders and then BAM......they are all stuck for about a minute.

I (hate to say this but its one of my dirty secrets) usually run with a couple of purge vessels following my fleets. After I get done "cleaning" out a well I will send in the purges to clean the planet as my fleet moves on to bigger, better, and more glorious things. To keep the purge ships safe they generally come with their own little escort which consists of a drone host and a couple of illuminators.
