I'm not clear on the mechanics. Is hiring a mercenary a lifetime contract? Contracts should be able to expire, and if unrenewed, the mercenary should become available for hire once again. Do new mercenaries appear over time, or are the mercenaries at the start of the game the only mercenaries that will ever appear? Do the mercenaries have AI, or are you really just buying new ships?

You can disable superweapons, but only by creating a mini-mod (I've searched the forums, and I don't think one exists yet). You can mod the number of allowed superweapons to be capped to any value (such as 0). Also, I don't if/how modifying your game files will affect your ability to play multiplayer.
