Yes, it's known bug. IIRC the workaround is to go into the game options (where you set stuff like research speed etc.) and lock the teams again, before you load a game. (Someone please corrects me a and give Scullbones a better explanation.) AFAIK that bug should be fixed for 1.04.

Nope. Since there doesn't exist any animation for that.
Try using a mix of turrets and repair stations to defend against the pirates. The pirates dps and shield is quite low, so you should be able to kill them over time. Also station a capital ship there for easy experience.
