There is a nasty bug currently that makes ships disappear, but these ships still take up fleet supply, and "ghost ships" stay in the gravity well they were in last. I think that this is what you are experiencing.

I can confirm this as well, even though I do not have a picture. The funny thing is that the VRT suffers from the same exact issue, and again, I do not have a picture.
The turrets in Sins are already able to rotate to be able to target an enemy ship.
I really do feel as though it is strange that the TLT, a tank, does more base damage than the ART, which is supposed to be more combat oriented and less defense. This issue should be addressed.

I honestly think that at this point, only a swarm of Anima Drone Hosts (like 50) will be enough to counter the TLT as an Advent player, but it is too costly and the Drone Hosts can easily be gunned down. Disruption Matrix is a wonderful idea on paper, but it cripples your opponent too much, especially if it is an Advent player. I do like your idea of Disruption Matrix affecting your own ships as well - a massive burst of energy like that should have some negative effects on your

I agree in that adding clan/guild/group/whatever functionality would make Sins that much more user friendly. The way I see it, (if Sins was coded to be flexible), a clan tab should not be too hard to program in. Also, if the developers are to program this in the most basic way possible (almost no functionality other than being in a group of people), I can see this being done within two weeks.
I agree in that the human scum gets most of the love. The Advent Rebel's Reanimation and the like are broken, to my knowledge. What angers me the most is that Stardock had the nerve to nurf the Advent Capital ships even more so. Us Advent players are highly dependent on the synergies that our capital ships give us, and now that those same abilities are not as powerful as they once were, Advent players are going to struggle to keep up with players using different factions.

I saw this as well, but I never gave it much thought, until you brought this up. Good eye! There is a somewhat similar issue with the Mass Pact as well.
