Well, there is a Vasari Rebel tech that needs to be researched first in order to allow your allies to use your phase gates - it is called Shared Network, and it is a tier five Manipulation tech. Did you research it?
The planet that your fleet was in, did it have a phase node itself? If not, then there is your problem.

I thought that the description of the tech said that the remains of the Dark Fleet are rebuilt? The description of the Returning Armada tech (Not the Dark Fleet tech, though it effectively says the same thing) is "Grants the Returning Armada ability to Phase Stabilizer structures, allowing them to contact remnants of the Dark Fleet and enlist their aid for your empire."

The Dark Fleet is coded to take up resources, but as it currently stands, you just need the required amount of resources to activate the ability - it then does not take up resources. The ability is bugged. I would check what the required amount of resources is, but I seem to be unable to convert the three abilities from entity files to txt files.
Did you do quick start? I hear that the two free scout ships will count against you.
You can go to the diplomacy screen, but sometimes it is not easy to see. Something like a fist or a crown in the bottom left of the portrait would make identifying sub-factions immensely easier. I would think that if this was implemented, the most time consuming task would be making a crown icon.
Inside of the .entity file for Protection of the unity, it says that each time it is researched, the modifier CultureShieldRegenAmount is increased by .3333... each time. I would suspect that one needs to be in your own culture, though I am not certain about friendly/ally culture.
