As far as I know they all move in the same ways. The movement interface ought to be the same too. Would be kinda silly to make them all different. Would just make things unnecessarily complicated. The only differences would be, as noted by Paradonxnt, in speed and potentially certain special abilities that are unique to each species.

I think the simple answer is that antimatter is the basic unit of fuel/energy for spacecraft. Certain quantities of it are used up to do most things that ships do. This is to keep their special abilities in check and allow you to "prioritize" ship's activities... prioritize isn't quite the right word but what I'm trying to get at is that you are able to choose which abilities to use your limited supply of antimatter on thus creating a more specialized role for the ship. I believe that the way it works is that once you are in orbit around the planet you have vision of everything in orbit. So to spring a trap the ships would have to come out of phasespace. And I agree that in most cases you are going to want your carriers to hang back out of the action.
