Since the no phase lane plan has been shot down so very thoroughly, I like the alternative that Lord_Phoneix suggested. If fleets could enter stars through several different entry points, positioning would matter more. That might make it too easy for an attacking fleet to slip by the defenders, so fleets could need to return to friendly space to refuel, though they could have freighters to supply them. I'd love to cut an enemy's supply line as his ships got too far away from home.

I think that the enemy has high culture, which causes your colonies to flip their allegiance to your enemy. You need to destroy their broadcast centers (which produce culture) and then wait for their culture to go away. It is pretty annoying, and I believe the devs said it will be addressed soon.

SOTS is great. My favorite thing in SOTS that I'd like to see in sins is the multiplicity of planetary defenders. You had alien menaces, slavers, asteroid monitors, meteors, derelicts from an ancient civilization, and more. That's a whole lot better than just measly pirates.
I have thoroughly enjoyed playing the beta, warts and all, but I think there are several relatively simple ways to deepen the strategy and tactics involved. Many people have talked about specific capabilities and additions, but I don't think that the current game can be properly judged without playing multiplayer or against a finished AI. Maybe color coding, so techs that are already researched could have a blue box around them, queued techs could have an orange box, and techs that can be researched more could be green. The actual colors don't matter, but it would differentiate between the different states.
True, but it makes sense to have to destroy the infrastructure and population together, since people will hunker down in bunkers. And even though the planet rotates, I'd like to see the ships have to target cities. I mentioned it in another thread, but I would love to see refugee ships fleeing a dying planet.
I would like planets to have cities on them, just a collection of lights, that would have to be targeted (because that's where the infrastructure is) for the planet to submit. They could be automatically targeted by the besieging ships, but it would add a little realism and strategy if the ships had to move around the planet to fully eliminate the population and infrastructure.
A chatter option with a volume slider shouldn't be too hard, and it would add so much to us dorks who like pretending we're in the game. The most surrealistic thing about the game, for me, is the lack of refugee ships fleeing a bombarded planet. That little change would make it seem like there were people on these planets, instead of numbers. A second immersion option that I would like (though I understand it could be annoying) would be the construction of civilian structure
I agree that a storyline is really important to any game. In addition to the scenarios, I would love one absolutely massive game that simulates the entire situation: the TEC being attacked by the Vasari who are desperately searching for fuel, and the Advent coming in from another direction. I wish there was a way for planets to be upgraded to fire counter missiles at the siege missiles coming in. Not enough to be invulnerable, but enough to stop a measly siege frigate attack.
That would be awesome! I would love to send my cobalt frigates careening into Kol Battle ships. Maybe there should be a ship that does extra damage when it kamikazes, maybe the Siege Frigate because of its nuclear payload. The self destruct idea is cool, maybe every capital ship could have it but they after the process was initiated the ship would somehow make it obvious it was about to explode. I'm envisioning the mad dash as frigates and cruisers flee in all directions to escape the blast.
