If you get mission requests from the AI, the teams weren't locked. When you enable locked teams in the game options, you shouldn't get missions at all. Are you sure you locked the teams?

After I've copied the original bailknight mod and overwrote it with the WLd + bailknight graphicmod v1.2 it worked too. Was I supposed to do that anyway? If yes, must have overlooked that.

As Advent, bring some upgraded Guardians with you and repulse them all to oblivion. I.e. divide the pirates in smaller fleets with the Guardians and destroy them one at a time.
Try deleting the user.settings file. (Use the windows search if you don't know where it is located.) If it doesn't help, it won't wreck anything, since the game easily will create a new one on start.

Using mods has nothing to do with the galaxy forge. When you are in the game, go to the option. There you'll see a submenu called Mods. Go there. There you can show the path where you have to copy to mods to. You can also enable mods there.

Every time you make a screenshot, the path location where they get save gets showed on screen. If you haven't paused the game, that is.
Yeah, strike craft don't have full collision detection. They like to fly through capital ships. They shouldn't fly through planets and stars, path finding should prevent that, but it doesn't seem to work all the time.
